Is a manual MINI cheaper to run than an automatic?

Usually yes: a manual MINI avoids the risk of a costly automatic gearbox repair. The clutch is the wear item to budget for, especially on a Cooper S driven hard.

Does the new MINI still come with a manual gearbox?

No, the latest generation of the MINI is sold only with an automatic gearbox. A manual MINI is therefore a used car from an earlier generation, usually the F56 or the R56.

How do I check the clutch on a used manual MINI?

Pull away on a slope and listen for judder, and for a rattle at idle, both signs of a worn dual-mass flywheel. In France, also ask for the carte grise and a recent contrôle technique on any MINI over four years old.
