Does a new diesel car pay more IUC in Portugal?

Yes, a diesel car pays IUC based on engine size and CO2 plus the additional IUC charge on diesel. ISV, paid once at first registration, also depends on engine size and emissions.

Is a new diesel car still worth buying?

A new diesel makes sense for drivers who cover long road distances, tow, or need a large car with a long range. For mostly urban driving, a hybrid or electric car usually costs less to run and pays less tax.
